is there any possibility to create popup message for one specific logged in user?
It means, addon job will search relevant user each hour and if needed, the pop window is send to user.

No, Jira's architecture does not support this.
I'd recommend using the user's preferred notification route - set up an email send or Slack/Teams/whatever notification
Users are working in JIRA. They are overwhelmed by email notifications. This should be used for really important information.

I'd suggest you deal with the overwhelming email flow first, rather than try to wedge in something that interrupts people into a system that doesn't have a function for it.

Email notifications are fine, but not for urgent cases. It is much better to inform user as soon as possible.
Users are working in Jira environment so they don't check the email if it is urgent or not, even if they have only few emails. After 1-2 hours when they check the email it can be quite late.
There are popups e.g. as inform admins by popup when reindexing for the project is needed, so why don't reuse it for urgent notifications for the user.
If it is not possible in JIRA then OK.
