When users reply to Jira emails, adding comments to tickets, the entire thread is being added each time. This makes comments extremely difficult to read and follow!
We would like to have just the main body of such replies added to tickets without all the other email garbage that's extraneous.
Is that doable? if so, how please?
I was told that since our instance is not in-house, but hosted on atlassian.com, we cannot modify handlers. If that is not correct, please let me know and I'll follow up then on your suggestion.

You can modify your mail handlers and check the option "strip quotes" that will remove all the content of mail replyes that begin with | or >.
If the users are using Outlook, then you have to make a modification on your JIRA configurations as Microsoft does not follow the default mail patterns. Check this KB: https://confluence.atlassian.com/display/JIRAKB/How+to+Strip+the+Old+Reply+Data+from+Email+When+Using+Outlook
