I need the 6 epics at the bottom of the screenshot to show under the Initiative that is above them.

An issue can have only one parent at a time. If those Epics are children of Initiative #2, then they cannot be shown as children/nested under Initiative #1 unless you change their parent from Initiative #2 to Initiative #1.
If you want those Epics to show in your Plan as nested under their current parent Initiative then you need to change the Source data selections for your Plan to include their parent Initiative.
Not what I was hoping for, but I do understand the limitations. As a suggestion, I would like to see Advanced Road Maps allow the grouping to show all epics that apply to an Initiative so that I can pull dependent epics from other projects into my plan and they not just land at the bottom of it because I do not add their parent initiative.

The nature of the display in the Plan timeline is to show the issues hierarchically. Issues for which the parent is not included will show at the bottom.
You mentioned "dependent" epics. Are those Epics linked to the Initiative you are displaying using issue linking functionality? There is a Dependencies view for Plans that you might find useful for displaying the dependency relationships.
