So, I'm aware that the free plan has a limit of 100 daily e-mails, but I didn't exceed this limit and I'm getting a rule error in the automation. The Jira site that I'm using is new, is there a limit for recently created sites?
"Email sending has been disabled completely as the limits have been reached in the last 24 hours (if you've just signed up, your sending limit will automatically increase over the next few days)."
How and when is this limit increasing as said?

According to documentation provided by Atlassian, on the Jira Free plan there is a limit of 100 notification emails per day.
As noted in the other answers, the Automation Service Limits also mention a 100 emails limit.
According to an answer from an Atlassian Team member on this post, that limit is actually across the Jira instance and includes both Notifications and emails sent through Automation rules.
While your automation may have sent only a few emails, if your project notifications sent many emails over the preceding 24 hour period then that would explain why you received the message.

FYI: I use a Free license site for testing and got some random "you have exceeded your automation limits..." when trying to run rules, with no emails, over the last few days.
For your question, the 100 emails / 24 hours is a Free license limit for automation rules. That is different from the packaging limits for rule usage:

What exactly do the rules you ran twice thus far this month do? If they send batches of emails, such as in a branch or scheduled trigger, that could quickly use up the 100 email limit.

The rule look up for issues near due date and send one e-mail containing all the tasks near due date (13 in this case). The rule ran just twice and reached the limit. The folowing message was shown in the audition log:
"Email sending has been disabled completely as the limits have been reached in the last 24 hours (if you've just signed up, your sending limit will automatically increase over the next few days)."
Why does it mention "if you just sign up"? Does new Jira cloud sites have lesser e-mail limit?

I suspect your rule is using a scheduled trigger with JQL, or a scheduled trigger with a branch on JQL. In either case, sending automated emails with a free license could quickly add up if they are sent individually (and not in a batch). For example, was the rule tested when being built, sending emails? Are there other rules in the site sending emails?
If you post an image of your complete rule and the audit log details for that rule, the community could suggest improvements.
Also, I recommend looking at the global automation settings to review the audit log, looking for any rules which are running during that 24 hours. It is possible a different rule sent additional emails.

The rule was not tested, it ran just twice in total. It's supposed to trigger everyday at 8:00 AM, but failed. Besides, this is the only rule in the site. I can't figure it out why it is reaching the daily limit.

Please see Trudy's answer, as I suspect it is the sum total of notifications which is exceeding the limit. With just a handful of users it is quite easy to get over 100 notifications: rules, issue update, mentions, account changes, etc.

If you are sending these mails on automation, you have a certain automation limit and you have filled this limit. As far as I know, automation can run 100 times a month in free plans. Can you check the automation usage?
Go to Settings
Select System
Select Global Automation from the Navigation bar
And check the usage part.
If you increase e-mail notification limits, you should upgrade your Jira plan.

My other Free Jira cloud site ran 51 automations last month, working normally. This one that I´m having the problem, was created yesterday, maybe it has different limits because it´s new?

The email limit applies to all emails sent by the system, not just emails from Automation Rules. Do you include emails sent directly from projects for Notification Schemes? Could you have reached this limit?
