This probably didn't exist at the time the question was asked, but now there is a Bulk delete custom fields Jira (Server/DC) REST API that'll do it.

Also a btw, running the bulk delete custom fields can cause severe performance issues as I discovered.
Granted, we have a huge instance of Jira. I'm not sure if it'd do the same on a small instance.

hmm..i have checked issue type scheme can be deleted by script while Custom field deletion is possible individually only.
