i can not add confluence to the existing installation, Service desk only worked due to a link to the far right on the application site, but confluence is not there.
i tried uploading an application ( linux bin, and archive) but it fails with does not work
so how can i add confluence to my existing installation of Jira software and service desk without installing it standalone in another tomcat and then linking it.

please go to Administration page -> Applications ... Look to the left... there is an Application links option. Proceed to the process

that is exactly what i do not want. with this i can link together stand alone installations of the product each running it's own tomcat / enviorment / database.

So if i understand correct you want to run Confluence througth Jira Software/Service Desk same tomcat?
Then as long as i know you can't. It's another service.. it should be standalone

Well they are all stand alone but can be installed together, and confluence worked in the past as well.
The issue for me now is more that confluence is not available in the box to the far right on license and applications as was service desk.

Jira Software and Jira Servicedesk are not stand alone products from Jira Core, think of it (very simplified) as Software and Servicedesk being plugins to Jira Core. Thus you can install them through the Applications function (it then installs the plugin).
Confluence is a stand alone application and as such it will require its own installation procedure with especially different ports to listen on, for example i have jira and confluence on my windows localhost. One application listening on port 8090 and the other on 8091. I am not as savvy on the linux installation process so cant help you much there, but this discussion helped me when i did my own installation, its old but the concepts are the same i believe:
If you install the two applications on the same port they will have issues and compete for the right to be on the port, this (in my limited experience with the specific scenario) usually resulted in Jira gaining the advantage and confluence would not work, but i'm sure that may be coincidental depending on the service that took precedence.
