How to configure the issue menu from the screen in bottom? I'd like to remove some links and add "Add flag/Remove flag". I especially interested in "Add flag/Remove flag" in some other project this option was enabled by default and I find it very usefull.
You can remove items from the menu by removing the user's permission to take that action.
I'd very strongly recommend removing the "delete issue" permission immediately, as you will have someone asking to un-delete eventually, and you can't do it.
Flagging is a board action, so can only be done from a board. Annoying, but I think there is an improvement request somewhere in the backlog to get it added to this menu.

I worked at a company where it was in the menu. My new company does not have it in the menu and wants to figure out how to add it. I am not sure if we used a Jira Add-on or a config setting.

@Nic Brough -Adaptavist- Is there also an enhancement request for opting out the 'flag' action? We are having some user who are not using the flag correctly ;-) they are flagging business epics instead of stories or issues...

You have to do it from the board, not the issue navigator. I'm not aware of any way to turn it off.
