I have configured the issues & permission as follows and i have configured with a aim only required user should able to access project and do all actions in projects.
All permissions are configured as Project Role " Administrator" and "Contributor" should be able to browse project and perform any action in project.
In Project Settings "People" i have added only 1 user to test and provided him "Administrator" access and no other user has configured in People settings.
Its working fine for most of the permissions and below are the permission it has issue.
Issue : People JIRA Administrator group and Site Administrator has able to see the project in "All Projects" view and able to access "Project Settings" only. Even though i have not added them in the project. Similarly they can able to create an issue as well in the project and not able to access the issue.
Need Resolution/Suggestions to restrict JIRA Administrator group and Site Administrator not to see the project and perform any actions, unless they added in the project.

You tagged your post indicating you are using the Free plan for Jira. Are you really using the Free plan for Jira? If so permissions and roles are not customizable in the Free plan and all users that have Product Access are Administrators for all projects.
Hi @Trudy Claspill i didn't noticed the "Free Plan" Check box. we are using the "Standard Premium Plan" and I configured issue & Permission for our project, since i'm the JIRA admin

In admin.atlassian.com under Product Access for this site and project, have you add the Jira Administrator group and Site Administrator group to the Product Access tab and the Administration Access tab?
In the Global Permissions for Jira, which permissions have you allocated to the Jira Administrator and Site Administrator groups?

we are testing the changes in the JIRA QA sandbox instance and which has "Product Admin" for the Product Access tab in production and "user" for Administration Access are configured. Based on the QA testing result, we will implement in JIRA prod.
Please find below site administration mapping for the user groups
Global Permissions for Jira configuration : Both "JIRA Administrator" and "Site Admin" group are added to all the global permission configuration as follows.
