If the user has issue history, for example, has commented on an issue or has been assigned to an issue or reported an issue, the user won't be able to be deleted.
I suggest disabling the user to release the license count. If you really need to delete the user, you can delete the user from the database following the steps from this KB article :

It could sound like the user you're trying to remove is a component lead or project lead.
In order to be able to delete or disable a user, they must first be removed as project/component leads.
If they're not project/component leads, could you post the error message your're getting?
