Our agency is new to Jira. We have been using Teamwork to organize projects. Can we start with a simple agility board to get used to Jira and then transition into a Scrum board that is more robust later on?

There are ways to move your issues to a different board view later if you wanted, which will be much easier if the destination project/board is new and doesn't have its workflow and issue type configured.
In the meantime, are there specific features in scrum project that you'd like to see in agility? We're in the process of gradually rolling out more features to the new agility project. Depending on your timeline and features required, you could save the hassle of migration.

We have JUST purchased Jira, and are super confused. We want to make sure we are starting out correctly, wondering if we should be using Core or Confluence for our agency needs. You can do it. It all depends on the process, which you want to have in Jira. Boards just visualize Jira issues, that is why you can always migrate to a Scrum board or a Kanban board. But if you have Jira Software license, I think you should go for Jira software boards.
