I would like to add one email from Company A to one of our Jira Groups.
To add someone they need to have a user ID unless you make the project open to anyone, and I don't think that is what you want from your message

1. I understood what you said, but I'm the one leading the process and I need to pass onto them some sort of steps on where to get the user ID.
2. Once they provide me their user ID to be added to my group, shall I just paste it, instead of the email address, inside the invitation box when adding a new user to the group?

I don't know your process for people signing up for Jira. They need to sign up and then send you their name to add to the groups.

Company A works with Company B on project XYZ.
Both companies use Jira.
I would like to add John Smith from Company B to one of my groups in Company A. In other words, 2 companies, 2 domains, 2 Atlassian invoices and John Smith from Company B to join a Jira group of Company A.
Do I need to create an account for John and also pay for it when he is already a Jira user? If not, how do I add him to my group?
