The first point is correct, however the second point is not. Jira will make use to two different directories:
In this case, the installation directory is where Jira is installed as an application, (and where the startup files are). However your specific Jira data like user plugins, attachments, avatars, indexes, etc, are all stored in the Jira Home directory. In this case, the C:\Program Files\Atlassian\Application Data\JIRA is a default path to keep the $JIRAHOME directory on a windows environment.

Yes, Frank, I believe that is the default path for the installation directory of Jira in Windows.
