We, as admins, activated the new Jira navigation for everyone, but the activation seems not to be automatically spread.
After activating for everyone, each user has to manually activate for themselves ? Or should they get it automatically ?

Once your site is activated as per the timeline, this should be active for all the users in that site.
Incase you facing issues, you can contact support and team can further check this

Is my understanding correct that , even if the site admin sees the option and enables 'turns on for everyone' , the setting will not be reflecting to all users till a timeline date?

If the new navigation is just now showing up in your organization, I would say give it a couple of days to finish out. If there are still problems, then open a support ticket with Atlassian.
