I have a SFDC > Jira integration which uses a dedicated system account eg. "SFIntegrationBot".
Is it possible to create/edit the notification scheme to mute all notifications for any updates made by this account? The integration makes bulk periodic updates and it is spamming anyone that is watching a issue.

That is not straightforward, as the notification settings are based on the people on the receiving end of the communication, not on the account that is triggering them.
Depending on what type of notifications this account creates (these can be related to updates, comments, status transitions or other issue events), you may be able to tweak things a bit.
e.g. updates on issues may happen very often, but possibly don't require email notifications to be sent out. It is quite common to remove the email notifications altogether for such event. If your account is triggering specific transitions, you could set up a custom event that you can use in your workflow to set specific notification rules for just those automated transitions.
