We have a Portfolio problem. We have installed it a few months ago and after a trial period, we have decided, that we do not need it. We uninstalled it. Reacently, we wanted to try out some features of portfolio to for our new business requirements (initiatives, for instance). So after installing it and obtaining a licence throuh the usual atlassian pages, most of Portfolio functions/pages return "Oops, you've found a dead link." Examples:
http://<base_url>:8080/secure/PortfolioDependencySettings.jspa
http://<base_url>:8080/secure/TeamManagement.jspa
http://<base_url>:8080/secure/PortfolioHierarchy.jspa
...
We have stopped Jira and cleaned the plugins directory, and started Jira again and reindexed Jira, as suggested in many similar "Oops - 404" posts. That did not help.
Please, does anyone have any other suggestions?

Well, the solution was very silly. Portfolio comes with 3 plugins. 2 of theme were disabled. After enabling them, there were no more dead links. There is a ticket raised to improve the error message for easier debbuging.

Since Portfolio pages seem to not be available a possibility would be that one or more of the Portfolio plugin did not start properly. If this is the case you should be able to see some more details in the Jira log during Jira start-up.
I would suggest contacting support on that issue as they will be able to help you find out what happened. (https://support.atlassian.com/contact/)
