When I go to pick fields for a transition in a workflow, it seem that the field list is very small, and does not seem to show any Custom fields. I have a field I created and I want to bypass certain workflow steps if that field is selected a certain choice (I chose checkbox as my type). With the limited list of fields, it seems to be a not very useful condition type. Am I missing something here?

Which Condition are you using? If you select the Value Field option (the last on the list), then it should show you the full list of custom fields for you to select, where if you start typing the name of the field it will be displayed here.
If these fields still don't show up, I would go to Issues > Custom Fields and check that the fields exist here. If they don't, then you may have created the custom fields within a team-managed (formerly "next-gen") project, which are contained within the one project
Ah HA! The key here is to type in your field. Once you begin typing, all the custom fields start to show. Without typing, only perhaps the default fields are listed.

Mark the dropdown field as mandatory. It will reflect while creating the rule while selecting the field.
