Will linking Jira and Confluence create problems when both are upgraded later?

I have Jira and Confluence as 2 standalone applications (server versions). But I plan to link them now and later, maybe move both to a cloud platform (where they will both be linked anyway). Will the linking create any problem if either Jira or Confluence is upgraded later as standalone or when both the applications are moved to cloud platform ?

Not unless you upgrade one to a version that is not compatible with the other.  You won't lose data from this, and it is repairable by bringing the other system up to a compatible version.
