How do I reactivate this user?

You'll need to get in touch with the Atlassian Support team https://support.atlassian.com/contact/#/ or ask the user with the disabled account to create the ticket directly.
Select "My Account", and enter the required details. Atlassian's support team will be able to guide you in terms of the next steps.
NOTE: would suggest looking into the possibility of the domain being claimed by someone else from your company as well, since that to may be the case at times.
