Have you checked if you have the permission to link issues in those projects?
To confirm it, you must ask a project administrator to navigate to project settings > Permission and check if your user is properly added to the Link Issues Permission:

Per your description, it seems the link option is not appearing only for some projects, but properly working on others. Is that right?
I'm aware of two possible ways to disable issue link:
1 - By Permission (As mentioned before, Project settings > Permissions)
2 - By disabling the Issue Linking on your entire site - Navigate to JIRA Settings > Issues > Issue Linking and click on Deactivate:
Can you please double-check if the Issue Linking is Turned ON and the Permission Scheme is properly configured for your user?
If this both configurations are OK, I believe that maybe you are facing a bug in your JIRA Application (e.g: JRASERVER-64339).
To investigate this last possibility, we will need to know what are the issue types and the Project type (Service Desk, Software, Core) you are using to reproduce this problem.
