We were trying to install CA signed certificate into our JIRA instance and ended up with atatached error saying "This CA root certificate is not trusted. to enable trust, install this certificate in the Trusted Root Certification Authorities Store". So what would be the error ? anyway we have installed root certificates on the server as well.
As stefan already said! you have to import the ca into the keystore.

You have to import the ca certificate to the jira java keystore.
Would send you link to jira documentation where everything is explained but confluence.atlassian.com is not working for me.
