We have some users unable to see the boards in their projects. For some projects, all users are having an issue. For other projects, only some users are having that issue. We use roles and groups for permissions and I have checked to make sure all users affected are in the groups. I did put a ticket in with Atlassian first thing this morning... but have not heard back from them. These boards have been in use for awhile now without any issues with users seeing them. It's so random.
We worked with Atlassian yesterday and they provided us with bug info for this.

Have the Saved Filters that are used by the boards been shared with the users who can't see the boards?

I'll double check, but yesterday they could see the boards and today they can't.
