I am unable to find instructions that explain step-by-step how to integrate current version JIRA ondemand with Zendesk. I do find instructions for older versions of JIRA (4.4 for example), but they talk about administrator interface that do not seem to exist for ondemand. Please point me at step-by-step instructions that will work for the current ondemand version of JIRA.2
(I'm with the team that builds Exalate which provides an issue synchronisation solution)
One of our customers had a problem with connecting multiple Zendesk instances with a single Jira and populating an insight custom field at the same time. Given that the out-of-the-box solution for syncing between Zendesk and Jira is limited to single instances, another approach was necessary.
The 'Exalate for Zendesk' connector, which we released officially last week provides this capability (next to many other capabilities) such as
* No dependencies between the different instances
The target project is selected on the Jira side. Whenever you need to make a change in your Jira configuration - you can do it without affecting the synchronisation agreements.
* Completeness
Whenever you exalate an issue to Jira, you can send over the complete ticket history (all comments, descriptions ...). And comments are copied over as if they have been created locally. Status synchronisation is possible also on Jira Server
* Multiple bidirectional connections
You can link a single Zendesk instance with multiple other instances (Jira (all deployment models), ServiceNow, Github, ... and more to come), or link a single Jira with multiple Zendesk instances (or any permutation you can imagine)
The steps to set up such an environment are
* Setup the add-on on the Zendesk side (here)
* Setup the add-on on the Jira side (here)
* Follow the getting started documentation (here)
Let us know if you would like to see it in action - we're here to demo the capabilities of Exalate and to discuss your requirements - just select a convenient timeslot here

JIRA OnDemand has a different layout than the self-hosted JIRA; in which you configure the Zendesk application link via the Application Links settings in standalone JIRA.
In JIRA OnDemand, you should configure the Zendesk integration via the Cloud Connectors section. See this page for a tutorial on how to integrate Zendesk with JIRA OnDemand.
Hope this helps, mate!

Hey Marc, check this guide here: https://support.zendesk.com/entries/20560907-zendesk-for-jira-2-0-getting-started#jira_setup_connection
Be sure to start at step 2, we already took care of step 1 for you :)
Also, use "Cloud Connectors" instead of the default Application Links

As of Fall 2014, the current status is:
Version 3 (v3) of Zendesk for JIRA integration only works with JIRA Cloud/on-demand JIRA. Installation instructions here: https://support.zendesk.com/entries/39449027?page=2 . Usage instructions here: https://support.zendesk.com/entries/40075496-Using-the-Zendesk-for-JIRA-OnDemand-integration
Version 2 (v2) of Zendesk for JIRA integration still works for JIRA Server/on-premise installations. Instructions are here: https://support.zendesk.com/entries/20560907-Setting-up-and-using-Zendesk-with-JIRA .
v3 is not yet available for JIRA Server/on-premise JIRA. On-premise v3 support is waiting on Atlassian to make their Atlassian Connect framework available for server/on-premise installations, according to ZenDesk. I would love to know an expected timeline. Any updates?

did this answer help? We're having the same trouble - despite following the instructions and looking through these forums we are unable to get the cloud connecter setup working correctly. We filed an issue...
It seems as though the docs are for 2.0 and maybe not OnDemand specific?\
