Story set as Epic item level

Hello, 
I have a user in my site that made integration to Jira
the user company made changes in the Jira account and set the Story item level as Epic level
that means that both Story item and Epic item are in the same level

how can the user change that setting?

You cannot do this.  Jira only has one issue type at an Epic level.

You could rename Epic as Story to get all the functionality of an Epic, but then your Epics won't be Epics, and a large swathe of Jira will tell you about Epics and you'll have to tell your users that Stories are Epics so they'll need to translate on the fly.  Also, some apps really don't like this much and can fail.

It would be useful to see what you've done so far and what is and isn't working.

That should not be possible. Please provide details that demonstrate the user has actually accomplished this. Screen images would be very helpful.
