Sorry for this awfull title !
I installed the subversion plus plugin on Jira version 5.0.6 and it was working fine.
I then upgraded Jira to latest version 6.0.6 on another server (Backup/Restore via xml file)
Since then, the plugin doesn't work anymore and I have the follogin errors:
[pbeltranl.subversion.jira.RevisionIndexer] Database may be already in use: "Locked by another process". Possible solutions: close all other connection(s); use the server mode [90020-173] org.h2.jdbc.JdbcSQLException: Database may be already in use: "Locked by another process". Possible solutions: close all other connection(s); use the server mode [90020-173]
I tried, disabling/resintalling the plugin but it didn't help.
How could I fix this error ?

I don't know too much about the xml based upgrading process that you mention, so I ve no idea about what could be wrong.
Please, try to:
1. Disable the plugin and delete the index directory:
$JIRA_HOME/caches/indexes/plugins/docminer-subversion-revisions_h2
2. Start the plugin.
If the described above does not work, try to re-start JIRA.

Solved the issue. (Just disabling the plugin did not)
