We have had a few customers that have a profile in Jira Help Desk but are having issues logging into it. One case is that the person needs to enter a password but doesn't know it and is unable to gain access to change it. Is there a way to help the users that cannot access their account?

Check out this previous post, but setting the users to create their own accounts, will allow the customers in your portal to reset their password.
