What if a user story does not get completed in a given iteration, what do you do?

Do you just change the milestone?

Does the developer get any points for a partial completion?

Is there a standard practise in the agile community?

Most managers will shout at developers. Most people will find who's to blame in the next 5 minutes.You do not need to change the milestone, the milestone just changed by itself :)

No really. The first question is why it happened, then you decide what to do next.
