I just upgraded my development site to JIRA 5 and I am finding a few oddities with it.
I am wondering if I shoudl open a support case or is there a better site to create issues?
I have been a bit lost with the sheer number of various JIRA based sites Atlassian has and I am just not sure which one is best for this.

I think it's better with a support case - you'll get a followup on that quickly. If you choos to create bug directly then you might never get to know if and when it will be fixed.
