On the Board settings page, under columns, the column 'In Progress' says 13 issues. when you view the board, it only shows 1.
I also checked the filter for the board and it has 13 issues 'In Progress'.
Could this be an issue with the workflow? I noticed on the board filter, when I filter on 'Resolution' and select 'Un-Resolved', issues that have a status of 'In-Progress are not showing.
Might also depend on the board config:
If it's a Kanban board, then "done" issues will not show. This depends on the "sub filter" for the board (as a board admin, see the bottom of the general configuration page). The default filter looks at the fix version - if one is set, the issue drops off the board, whatever the status
If it's a Scrum board, then only issues in the current sprint will show on the board. Check the backlog to see all "open" issues
(Also quick filters was in my notes, but Alexey got there first)

Thanks for your reply. It's a Kanban board and the sub filter is empty.

If the Kanban sub-filter is empty, then how are you marking things as "done" so they drop off the board?
That could answer why they are missing.

I have a column for all 'done' issues.
'done' issues are not the problem. It's the 'In-Progress' that are not showing.

In the board filter, the 'un-resolved' is not picking up the 'In Progress' status.

Without a "done" filter, I suspect your "in progress" issues are being seen as "done" and hence dropped off.
Could you show us your board configuration? We'd like to see
Feel free to replace or obscure stuff you're not sure you want to share, we're interested in the data structure not content - we can work with "Project = xxx and issuetype = yyy" just as well as "project = Zoo and issuetype = penguin".

For what ever reason it turned out to be the issue type screen scheme associated with this project. Changed that, Issue resolved.
Thanks for your time!

Ah, we were getting there. You made it down to the "really strange config you probably shouldn't do" a couple of steps before we would. I'm impressed - that's hard to find!
