I have tried to apply the method described here to archive a project online (applying an empty permission scheme). However, the project still appears in the project list of administrators, although they cannot access its issues. Is there a way to remove it from this list completely?
Yes that is indeed the case. It isn't a true "archive" where you would have to go to an archive section to unarchive it in order for it to appear. Admins will continue to see them which I agree is less than ideal.

I can suggest you try Configuration Manager for Jira for this use case. You can easily archive old issues and keep the performance of your production instance intact.
