Hi @Murat Cabuk ,
Yes, you should be able to migrate all the Atlassian instances from Server to Data Center versions, expect Bamboo.
Bamboo Data Center is not available currently.
Atlassian has provided Data Center versions for
JIRA Software / Jira Service Desk
Confluence
BitBucket
Crowd.
Please review the below links to know more about the migration plan and checklist:

LDAP authentication can be implemented in Atlassian Data Center versions.
Thanks,
Kiran.
Thank you Kiran

In terms of data migration, Jira Server is no different from Jira Data Center, so you can use the standard documentation for migration.

The only point is that you need to make sure that all plugins from Jira Server, will works with DC.

Hi @Murat Cabuk
As mentioned in the Atlassian migration guides provided by Kiran, if you need to move projects and their data between Jira Server and Data Center, Project Configurator for Jira can make this process much quicker and easier. Especially for consolidations or merges.
You can export the data and/or configurations from your Server instance before importing it to the Data Center instance. Project Configurator also provides various tools to help ensure the import is a success and matches well with the existing data in the Data Center instance.
Thanks,
Dan
