As a Jira user who doesn't have a structure built out for my Jira project and doesn't leverage Structure functionality for anything in my day-to-day interactions with my project, I get tired of seeing the Structure UI featured in my issues. This UI takes up screen real estate, can cause slower load time of my project, and can potentially cause confusion when sharing information with other team members or stakeholders by displaying a structure that has nothing to do with my project. Therefore, I think that the Structure add-on should be re-configured not to be broadly turned on and thus forced into ALL Jira projects, but instead enabled on a project-to-project basis for those that have a need and use of the application's features.

The Structure UI in the menu is not managed by project, but by user!
But it is possible to only allow users from certain projects to have access to the plugin (and see the UI)
If you go to Administration > Structure > Configuration, you can select the Structure users by group or by project (and project role)
