1.as a Jira admin, is there a way we can identify which projects are working based on a plugin which is installed.

2.is there a way we can modify the confluence links in Jira altogether , when confluence instance url is changed.

I think the question about plugins is about their usage - you are trying to work out which plugins are actively used in your system and by what projects.

There is no way to do this.  You have to look at all the functions each plugin provides and then look at where it might be used.  There's no one simple way to define "where it is used" because the usage varies.  You need one strategy to work out if a plugin that provides workflow functions is used, another for a report (which are not tied to projects), another for custom fields, another for each testing add-on, another for scriptrunnner, and and and and.
