For some users, when the user tries to change his email from fname.lname@firstcompany.com to fname.lname@secondcompany.com he gets error stating email "is already associated with another Atlassian account."
When I go to our local jira instance, I dont see a user named fname.lname@secondcompany.com. name.lname@secondcompany.com is being used by our parent companies jira instance. Our parent company has verified secondcompany. I dont see fname.lname@secondcompany.com when I go to admin.atlassian.com.
How do I, as the admin, verify whether an email is already in use?
Looks like this domain is verified domains. In this case Org admin will be able to export all users from managed accounts and check the email address. https://support.atlassian.com/user-management/docs/make-changes-to-a-managed-user-account/

Do your company and your parent company use the same Organization in Atlassian Cloud, or separate organizations?
You said that your parent company has verified secondcompany. If you are in separate Organizations in Atlassian Cloud then you will not necessarily be able to see users in their domain. Have you asked your parent company Organization administrators to check if they can find a user with that email address?
Emails are a global identifier for accounts across the entire Atlassian Cloud. If another user exists anywhere in Atlassian Cloud with that email associated to their account than your user can't take that email address.

@Trudy Claspill alright so basically your saying theres no way to verify if an email is in use besides the user trying to update his email and getting error stating email "is already associated with another Atlassian account."

Correct - if the domain has not been claimed by your organization I don't believe there is any way for you to search the entire Atlassian Cloud user base to find out if an email has been used.
Your post tags indicate that you are on the Standard plan, which includes Atlassian Support. You might want to open a support case directly with Atlassian to confirm what I've said.
