I am setting up a new project, and I am getting troubles with some stuff, in particular workflow and tickets statses.
I've I created some such as:
As you can see in the second pic, they are not all statuses as in the kanban board. Also, the "Done" one is flaged as green but in the issues appears as blue.

I hope I understood your problem well, this is what I am seeing though:
The list of statuses you are showing in second pic are your system statuses, not statuses you have available for your project. This defines which statuses can be used in any of your workflows.
To describe the whole process:
First you need to create your own workflow with all the statuses and transitions you need to have in your project. Then assign the workflow to your project - this defines which statuses can actually be used in your Kanban board.
Then you can start to build your Kanban board. The columns you create need to be assigned to at least one status from your assigned workflow. This can be done in Board Settings. The issues you move on the board then move in the workflow the same way, as you would move them directly in the issue.

My project is a next-gen project. I am struggling when trying to setting up all the stuff I used to use in old jira interface. I am not able to make it, though.
