If I understand correctly, to mark a story as `Won't do`, the correct way should be status (not status category) `Done` and resolution `Won't do`
Is that correct?
How do I configure the workflow or story to achieve that?

You should set resolution field with value "Won't Do" when you change ticket status to "Closed/Resolved". Resolution field value is used in many filters like assigned to me, Open tickets etc.
You can add a transition screen with "Resolution" field in it for the required transitions.
