I have 2 custom field which appears in my Jira issue and needs to be there to enter values. But while creating an issue, in the Create Issue pop-up, I do not want those fields. Either it should be hidden or should be made non-editable. Can we do that?

You can have different screens for different actions. So, you can have a create screen which just has the Summary on it and then another edit screen which has all your custom fields, for example.
If you read the documentation here, it should explain how to create the different screens for Create / View / Edit and to map them to different Issue Types using the schemes.
