Hello!
How do I handle the database changes between Jira version 3.13.5 and 4.4? Do I have to change the database (adding/changing columns) via scripts - or is this handled via the Jira-upgrade-programs?

We performed a migration from 3.12 to 4.3 and had no issues other than time available for this task.
Keep in mind that you need a new license key for JIRA 4.x versions that you can generate yourself from your account in my.atlassian.com from the 3.x one.

Unfortunatly the automatic update with the installer only works for upgrading from JIRA 4.3+ and does not support older versions of JIRA. Your upgrade will have to be done manually, or if you really want to use the automatic upgrade installer ;), be done in a two-step way. That is from 3.13.5 manually to 4.3.x and then automatic up to 4.4.x. I suggest you try this in a dev environment first.

No, Jira will handle it all for you.
I would test it carefully though - 3.13 to 4.4 is quite a significant jump. If you run into weirdness during the upgrade, then try 3.13 to 4.0 or 4.1 and then jump again to 4.4. That said, the database stuff really is handled well by the upgrade processes, I've never seen it fail. (I've lost/broken data, had the upgrade fail or loop, and had other problems, but never had to do anything structural to the databases, and most of my failed upgrades were due to daft config or human error)
