I have Jira(Server) and Confluence (Server). They share the userbase.
Can I use the same license key for any plugin for both systems?

If so then i don't think so it will allow you to use the same license key for different applications.

I am just confused by price policy - when they charge per user. And as I mentioned - jira and confluence are sharing userbase, effectively meaning users are the same.

You are right, license is on a user-count base. But every license is for one specific product/add-on. And an add-on for Jira is another add-on for Confluence.
So you need a license for each product/add-on.
And please have in mind, that you must have the same user-tier on the licenses for add-ons as you have for the product they are installed in, no matter if only 1 user will use that add-on or if all users will use it.

As @Yogesh Mudesaid, Atlassian products and their plug-ins have independent certification licenses. You need to apply separately for each non-free product or plug-in license.
