We have sprint with 480 stories created in sprint. Closing sprint returned Time out error.

While we are closing the sprint,  process ran for some time and timed out. on Refreshing page, sprint is closed. But there were few jiras almost 100+ which were with  status INPROGRESS and not moved to next sprint. Few with status INPROGRESS are moved to next sprint.

This behavior is same from last  couple of sprints.

Is there any limitation in Number of jiras in a sprint? How to fix this issue?

The limitation has to do with how your server instance is setup.  You will need to see what the limitations are on threads timing out on the server.  You can work to adjust this and prevent this issue in the future.
