We have user created with (atlassian.com) domain in our environment and unable to find fetch details? But this user is showing in our environment and unable to see in user management section. Any suggestions will be helpful.

"@atlassian.com" is the email domain used by Atlassian for their own employees.
Have you recently has a support case open with Atlassian where the support engineer needed to access your data directly? After granting them permission to access your instance they may have needed to give themselves specific permissions under their own login to diagnose your issue.
If you are not currently working with Atlassian support on an issue, and you don't want the person to have access, then you should simply remove the users access to your site(s)/product(s).
