When I am requesting the jira cloud rest api to get issues by using jql, It returns the values for the field project doesn't exist, but they exist..is this because I am using the deprecated cookie-based authentication (for testing purpose)..or the user doesn't have the necessary permission?

If the user can see the issues, when logged in to Jira, then the user must see the issues through the Rest Api. There is no additional permissions. Make sure that your REST call is correct.
