Welcome to the Atlassian Community!

Put an "order by" clause in your queries is the way to have filters "automatically" sorted.  (Filters are always automatically sorted, but not necessarily by what you want - you have to tell Jira what you want)

If you mean places other than the issue navigator, could you explain where?
