I want to perform an automation that when an issue is over due it gets flagged. but I cannot add the field to the issue and also the automation seems not to be running. may be they are interconnected.

Are you working with a Team Managed project or a Company Managed project?
When asking for help with an Automation Rule it will help us help you if you share with us your Automation Rule. Please share screen images that show your entire rule and the details of each step. Also show us the output in the Audit Log for the rule.
Also, please show us the screen when you are trying to add the field to the screen and point out the field that you are adding.
Hey @Trudy Claspill Firstly it is a company managed project.
Below is the highlighted field i am trying to add.
Once i drag and drop it as below and hit the save button. The field automatically disappears.

You don't need to add the Flagged field to the screen in issue layout. The field will display automatically when it has a value set.
The rule should work without adding the field to the screen.
Can you show us the details of your rule's trigger?
I see that it is set to run at 9 am daily. What timezone is that set to use?
Are you executing a JQL statement in the trigger?
Do you have this box checked or unchecked?
What is the output in the rule Audit Log following the time when this rule should have run?

With that checkbox checked, the rule will run only for issues that have changed in some way since the last time the rule ran. If you have an issue that has a due date in the past, but there has been no update on that issue, then this rule will not run for that issue.
And what output is generated in the Audit Log after the scheduled time of the rule execution?
