Why does Setup appear again after changing JIRA Home directory?

JIRA 4.4; SqlServer 2008; Windows Server 2008.

I have modified the JIRA home directory to one on a large D: drive using the JIRA Configuration Tool. When the server was rebooted, the JIRA Setup wizard appears, requesting the details that I already gave it when I performed the original installation.

I am concerned that if I proceed, all my existing data will be lost.

I would guess that you haven't copied your existing home directory over. You need to have it copied to this large D: so JIRA knows it has already run setup etc.. It uses information in the home directory, not just the database.
