Why is so much core functionality only available in the non-free ScriptRunner plugin?
Because Atlassian do not consider it to be core functionality.
I should rephrase the question: why does Atlassian not consider the functionality in the ScriptRunner plugin to be core?

If Atlassian incorporated all of ScriptRunner's features into JIRA there wouldn't be much reason to buy ScriptRunner, which would totally screw Adaptavist. It would send a message to plugin developers that if they come up with anything sufficiently awesome Atlassian will build their own version and put them out of business. Personally, I'd like Atlassian to develop a test case management system that's designed to integrate with the rest of the Atlassian stack. They won't, because that would totally undercut Zephyr.
