We are looking to bring JIRA in house and while I am assuming that there would not be any problem with having an on demand confluence instance, I don't see anything that spells that out. Figured I would ask.
Are there any difficulties that I would have to expect beyond the backup\restore and reconfiguring of the new Server?

With application links you can link the Confluence OnDemand to your JIRA Server instance. You are limited to using port 80 or 443 though. In addition, the user management of the 2 instances will be separate, and therefore will have to be administered separate. If you were to bring your Confluence in house as well, you can delegate its user management to your JIRA as can be read here.
