Can you update the workflow scheme in a project without disrupting the existing point estimates? Additionally, can you only update a workflow scheme on the project level, not for an individual board?

Changing the workflow scheme should have no effect on your existing point estimates.
For the second question - it depends on what you are changing about the workflow as to it's impact on existing boards. If you are removing statuses from an existing workflow, that might very well affect the board. If you are simply adding an additional workflow to a scheme, it should have not effect on the existing boards.

Are you work with a Company Managed project or a Team Managed project? It will say at the bottom of the navigation pane on the left. Workflow Schemes apply only to Company Managed projects.
The Workflow Scheme concerns the status and transitions between statuses for issue. If there is nothing in your workflow that impacts story point estimates (i.e. post functions that update the values) and you have no Automation Rules that impact point estimates, then changes to the workflow scheme or the workflows it contains should be a non-issue. But we really can't say conclusively without knowing the workflow and automation details and the changes you want to make.
Agile boards are a way to view and manipulate issues that are contained in projects. A Workflow Scheme is assigned to a Project, not to a board. A Workflow Scheme can be assigned to more than one project. A Workflow can be used in more than one Workflow Scheme. So, changes that you make to Workflows and Workflow Schemes affect 1..n Projects. If there are multiple boards that reference the issues in those Projects, then multiple boards may be impacted by your changes.
Because of that, I would say that conceptually you cannot change a Workflow Scheme for an individual board. However, depending on how you have allocated your Workflow Schemes and Workflows, the changes that you make might impact only a single board.
