It seems that you are already half-way there with the integration implemented between Zendesk and Jira using the Zendesk support app. However, I am not sure as to the exact issue you are facing with the app. Is the connection dropping, or is the app not able to do something which you would like it to do. I ask this because our integration app, Exalate, provides a fully bi-directional synchronization between Zendesk and Jira (among other ITSM systems) that is fully customizable. The app Zendesk Support for Jira is the proper way to connect the two products. Have you followed the Zendesk installation guide for the App? It has all the steps necessary to get the apps connected.
