1.when we install a plugin manually using GUI in Jira 7 , where the plugin gets saved and is there any configuration file update done.
2.is there a way we can manually download all the jar/obr files and place it in Linux server and plugins start working.

Yes, Once you will install a plugin manually from GUI the plugin is saved in <JIRA_HOME>/plugins/installed-plugins directory.
If you want then you can place your .jar/obr file to the same above place to get it to work.

Yes, you are right but some of the add-ons like eazyBI, after installing this addon for using the functionality of it you need to do the configuration.
That will depends on the add-ons and their functionality some of the add-ons requires configuration and some of are not.
