Can I know where exactly the groups are coming from? Is it from your LDAP? If yes, then you can set the Group LDAP filter to exclude some groups and this will avoid the current behaviour.
Do keep in mind that deleting groups will cause your users to lose some permission if the groups are tied to some permission in your JIRA.
